I don't think it's a problem that the filesystem is different.
But strictly speaking, you only checked the metadata (sizes, names etc.). What I would do if I wanted to make completely sure is use a program like DirDiff (ancient but quick, has some problems with links, but otherwise very stable). Or CompareDirs (slow in GUI mode with big amounts of data, but can also be run in shell mode, I believe).
And set the program to not only check the dates, sizes etc., but also actually compare the file contents. Even with DirDiff, this takes a long time, be prepared to wait for hours or even days depending on the amount of data, but in the end you will know whether you can rely on your storage device or not. And in my book, that's worth a wait.
