I don?t know If understand the question right.
You can setup virtual filesystem, read E-UAE manual, should be safe.
You can access Linux using Telnet, SSH, Samba, FTP, I believe there is some remote desktop software you can install too.
You can read /dev/hda1 if contains EXT2 Filesystem, there is filesystem on Aminet, but remember accessing the same partition from tow operating systems at once can damage the content because of changes are not always rewritten at once, but kept in buffers, so don?t do that!

I think the intuition speed of a Real Amiga4000 is interesting compared to the emulated boxes.

It is OS4 native, but it does require X11, I agree that X11 is a beast, but I think it better to have programs ported to OS4, then not at all, I hope one day we have version of GTK1.1/GTK2 that do not require X-Windows (X11).
Native means it starts from AmigaOS, and it has access to system resources that is started on, Cygnix programs have access to Exec.library, dos.library and every thing else, they are just as native as every thing else, but they have dependencies to software packages that are ported from Linux like GTK, GTK needs a X11 server, as a result we get little more then we asked for really.

Not really, but in case you did not know, you can copy Amiga Input from OS4 update 4, and it will work just as well on OS4 final update.

If you use CreateNewProc() to make parallel threads, the global variables will be global, so you can simply change a global variable when your done.
Just keep in mind that CreateNewProc() is designed to take function pointer as start address, not address in side a function, local variables will be local for ever proc, so you do not need worry about that.
If you need to handle global variables as local, then you most make copy, you can pass the address of the copy as agreement to the CreateNewProc().
This can be done by making a structure that contains all variables, this way you only need pass one pointer to the address, of the copys.
