The update archives are not designed to be installed by hand, but by AmiUpdate itself.
The Autoinstall script is not an Installer script either, and it wont work that way.
I don't understand how you are the only one to report this with the default theme. I shall have to install Aqua and try it for myself

Right, OK, we are making progress now. So to sum up:
If you run the program normally, iconify, uniconify and quit, there is no corruption?
But if you start the program iconified, uniconify and quit, the palette gets corrupted?
Is that true? If so, I think I may be able to narrow it down.

OK, as we now know, this is related to being started iconified, so can you run the program normally, then iconify it, uniconify it, then quit. Is the corruption back again?
Also, which iconify method do you use? Icon, menu, or both?

Yes, well at least it works locally. I can't really test much more than that, so if it doesn't work from the production box, I'm at a loss.
I'll check it tommmorrow with some dummy accounts just to be sure

Those of you that are developing application listed in the AmiUpdate database are now invited to register for an account on amiupdate.net. This will allow you to manage the updating process within the database yourselves.
Check the 'accounts' section for further details.

I'm not bad mouthing Rigo, for I think he has done a great job... but its really only usefull for OS components that have a fixed place on sys:, so see this an Enhancement sugestion for Version 2 :)
I'm sure you must have been using AmiUpdate for long enough now to realise that there is a mechanism for supporting 3rd party applications. This doesn't rely on a fixed path, but on a per-application facility incorporated into applications by the developer. Removing programs is not down to AmiUpdate really, but more to an uninstaller supplied by the application developer, although you can use Rollback to go back a version after updating. More information can be found at www.amiupdate.net in the developers section. You may also want to check the database contents section too, this will show you that there are a few non-fixed path applications already supported, with hopefully more to follow Simon

IIRC the AGP shares the interrupt with the PCI66 slot, so in that case, no, you cannot use them both at the same time.

I have included AISS in the AmiUpdate database now, but it is failing on the version of the WBStartup/AISS script. Upon inspection, it's missing the date, so could you change it to:
$VER: AISS 4.2 (8.9.2007)
for the next update? (Obviously the date needs to be correct :)

This game didn't work at all for me. The screen went black as though the game was about to start, the pointer changed shape, and that was it. I had to reset the machine.
