I had the same problem and, if I remember correctly, it seems to me that I solved it by deleting (renaming in fact) the preferences file of AmigaInput in the Prefs directory.

When AmigaInput is reused for the first time, the preferences file is recreated and everything should be back to normal. In my case, this file was probably incorrect.
