I'd rather not argue over RunInUAE vs GLUAE in a thread intended for discussing GLUAE (please start another thread, or PM me, if you want to do that).

But to answer your question, if you ignore Workbench + Kickstart + E-UAE files, then RunInUAE is basically the executable, some floppy sound files, a prefs file, and two executables to emulate WHDLoad & JOTD JST. (But to ensure very simple installation & usage, RunInUAE expects to be installed using it's installer, where-as I gather you like to do everything manually.)
