Quake3 misses amigainput.library. So copy it's settings/prefs/library files from update4 to make it work.
Others are MUI apps, and maybe you should install all os4native mui class. I suggest to check all of them.

What kind of gfx card do you have?
How did you installed OS4 Final? Updating or installing from scratch ?

IMHO you aren't going to lose that time, because you can start your applications during the addnetinterface waiting for the dynamic IP address. If an application crashes, it's a bug in the application which must be fixed.

Maybe you forgot an empty 'echo' line in one of your startup script? Or you forgot to redirect an output to >nil: ?

Use usbctrl start or usbctrl stop instead of usbstart/usbstop.

Just doing a fast calculation: 768x576x3x50 -> 66Mb/sec
Lot's of data. Why 32bit? Isn't it possible to send 16bit or less (maybe 12bit) ?

Maybe you could find the exact line if you'd use addr2line on a debug (at least not stripped) version of tunenet binary. Like: addr2line -e tunenet.debug 0x38BFC

And it will show which line does it crashes.

Seems it trying to access an uninitialized structure member.
Maybe it cannot load a library but doesn't check for result. (I'm just guessing)
